The original HelixFTR pipeline provided rapid alignment and quality control for short-read sequencing data. However, limitations in multi-threading efficiency, memory handling for large genomes, and support for updated file formats (e.g., CRAM v4, BAM with extended tags) reduced its scalability. Here we present HelixFTR Mods Updated, a modular extension that introduces: (1) GPU-accelerated base quality recalibration, (2) dynamic memory caching for paired-end read handling, (3) compatibility with recent reference genomes (GRCh38.p14, T2T-CHM13), and (4) a revised output schema with improved variant call precision. Benchmarking on three public datasets (NA12878, HG002, and a synthetic metagenome) shows a 2.3× speedup and 31% reduction in RAM usage compared to the original HelixFTR v1.0, with no loss in mapping sensitivity.
